There is no single encoding application that all scene groups use. For the scene, as long as the resulting encode meets the rules of that section, groups can use whatever they like.
Most are heavily scripted or customized versions of popular software. mencoder, ffmpeg, etc.

The tools used can be any as long as they comply with the rules. As you can see the rules are extremely specific.
